Sorry, but with all that you have done and the amount of time that has passed, I am at a loss as to what to suggest. Wish I had something more to say other than I am sorry to hear that the fish are still having such trouble.

Would it be safe for me to return both fishes to the main tank ? Except for the pop -eye they seem pretty much normal and with very good appetite. After all these months is there a possibility that it would infect my other fishes ?

I believe it would be safe, most likely the infection is gone and only the damage to the eyes remain, which will probably always be there, once such damage is done, if it is too great, the fish will always remain scarred.
